I recently got a new mini ITX and had some questions regarding onboard NICs, but decided to stick with the PCIe ones due to someone suggestions. They also suggested to simply disable the onboard ones as well. That got me thinking, what else should I be looking for and disabling in the bios?

Nothing.  Don't go looking for solutions to problems that don't yet exist.

If your device has integrated graphics and a BIOS setting to specify how much system memory will be dedicated to the graphic card you can set this to the smallest available amount.
