But some webpages appear with alignment mismatches. I have tried with different web browsers but those pages still look same. Bypassing proxy will work. I have open everything through the pfsense firewall. Actually firewall is the default gateway of users. I have upgraded my pfsense firmware up to the latest version.

As I've said, it may be worth checking your Squidguard settings and making sure you haven't got an overzealous block in place.

Without knowing any of the sites you're having trouble with, nor knowing your Squid/Squidguard configuration, I'd say it sounds like the proxy is blocking (Squidguard) some parts of the sites you're having trouble with. Quite often these can be pages which are fed through from sites other than the ones your visiting - such as ads or tracking sites. This can result in pages missing sections/banners which can result in the misalignment you're referring to. Have a look at your Squidguard config and see if it's set to block anything in particular.

Example : the logout button of the gmail does not appear some times and some times it does. Is this a problem of caching.
It is same for transparent mode as well. Remember this is not for all the web sites.
