Do you see the alerts in the usual place?

I seem to recall there being an issue with correlate events or link events being checked in snort but I don't recall the specifics offhand. What snort logging settings do you have?

Yes the log seem to show up in 'Alerts' page and in system logs and remote syslog just fine.

I have 'send alert to main system log' set in "If settings" and I have 'alert file description type' in "global settings" set to "full".

I'm having the same issue with the same versions.
I also posted the issue separately: http://forum.pfsense.org/index.php/topic,27292.0.html
