I'm trying to make a small change to the web server config file (adding an additional MIME type definition), but it doesn't seem to persist across reboots.

Is this regenerated at boot via PHP?

Yes. It's generated any time the lighttpd process is (re)started. The code that generates the config is in /etc/inc/system.inc

Awesome, thanks Jim.  I'm adding a MIME definition for "wpad.dat" so I can do auto-proxy config.  You guys already have .pac in there, but apparently most devices will default to wpad.dat from http://wpad.<localdomain>  …  so I want to add a mimetype for wpad.dat.</localdomain>

If it works, feel free to fork, edit, and submit a pull request in github.
