I've had SG-1000 connected for a FIOS modem a few years without any issue. Recently I am experiencing a serious upload speed degradation which I identified as caused by the netgate device

With a laptop connected directly to the FIOS modem I get 89Mbps/79Mbps (down/up, checked with google speed test).
When I put the SG-1000 between the FIOS modem and the laptop I get 89Mbps/5Mbps.
(normally the SG-1000 connects to Netgear FS728TP switch - but I took it it while searching for the culprit)

I have not changed anything for months, but just to make sure I reset the SG-1000 to factory conditions, and I still get the same poor performance.

Could anything on a recent system update have such a detrimental effect (running 2.4.4-RELEASE-p3 (arm) after the reset)?

Is there a trouble shooting guide with a step-by-step check to find out where the bandwidth is lost?

With an apparent bandwidth reduction that high the first thing I would do is check the port status in Status > Interfaces to make sure both are linked at the expected 1G full duplex.

You should upgrade to the current version, 21.05.1, when you can. 2.4.4p3 is very old.
You may wish to re-install clean to be sure. Open a ticket with us to get the recovery image: https://go.netgate.com/
