      I found that rc.conf will be deleted everything pfsense starts. I understand that this is to avoid conflict with pfsense script. Is there alternative to this rc.conf?

      If I can't start up some services through rc.conf then how else can I do it?

        config.xml from /cf/conf/ stores ALL information related to pfSense and FreeBSD.

        The only exception is /etc/sysctl.conf that I can think of of the top of my head.
