Manual configuration

Yes, I know that the shaper in pfSense 1.2.3 does not work well with more than one interface. However, until 2.0 comes out, those of us who could use this for a corporate firewall are limited because we can not properly shape the traffic. So my question is, isn't there some way to manually set up a work-around until 2.0?
Let me put this another way, if I did manually setup ALTQ settings in the conf file that is used by pfSense (in particular, manually assigning a default queue to the OPT1 interface), would that manual configuration be overwritten by pfSense if I loaded up the webgui?
Here's my setup: WAN (serving T1), LAN (intranet consisting of about 50 computers), OPT1 (bridged with WAN and used to host an FTP server and a test web server). All I really want to do is do some very basic shaping, giving VoIP precedence for phone calls, and if possible keep traffic from LAN->OPT1 from being shapped at all.
Before I stat mucking around in things, is it possible for me to successfully set up the above manually?

There is no way to configure more than two interfaces (usually WAN and LAN) in 1.2.3. You'll have to wait until 2.0 is more stable or you can test if it works for you.

Ok, I'll accept that you can't configure more than two interfaces from the webGUI. But are you saying that you can't do it manually through the configuration files?
My situation is that for now, I only need one simple rule, to give VoIP traffic priority. If I do enable the traffic shaper, with my 3 interfaces, with just the two rules, what will be the consequences?
