Does the auto-updater install a clean version of pfSense?

I've just upgraded from an early January build of pfSense to the current build (May 12th [RC2?]) and I have a question.
Does the pfSense auto-updater create another partition on my hard drive and install a "clean" or "fresh" copy of pfSense or does it just upgrade the existing system files?
EDIT: Should I have recreated my configuration? Was it safe to have it carried over automatically?

It overwrites the existing install by extracting the new files on top of them. It doesn't touch the config.

indeed updating from RC1 to RC2 Clobbered /boot/defaults/loader.conf
I have hw.ata.ata_dma=0 in there for my old hardware.
Is there any safe place to put this config to save it being change during an update ?
Also this is a Headless box…No major hassles but (noted most updates didn't break my system) so i presume you only change the files that have changed.

/boot/loader.conf.local
If it does not exist just create it.
