Pfsense 2.1 development?

when do the development of pfsense v2.1 or higher starts with the newer freebsd base?

Development is well underway. A lot of work required for the switch to FreeBSD 9.X was completed at the hackathon, see: http://blog.pfsense.org/?p=620.
JimP has some 2.1 dev images up here: http://files.pfsense.org/jimp/ipv6/ though I think these are still 8.1 based.
The real question is when is the first bleeding edge 9.X build going to happen?

There are some commercial projects with deadlines holding some things back, but when some time frees up it should get back on track.

It's going to be really interesting to see how the updated (and additional) drivers in 9.X work out. Will they fix some issues? Will they introduce new ones? Fun! ;D

What about in the new development pfsense 2.1 build to leave possibility for installing FreeBSD applications not only from the package, and from the ports (portsnap, make etc)? Old development pfsense 1.2.3 had this feature.

pfSense has not had the tools to compile or install ports in any version I'm aware of. It was not in 1.2.x, is not in 2.0, and isn't likely to be in 2.1. Having a compiler on the firewall is asking for trouble.
You can install packages via pkg_add if you want, but they can't be compiled on the firewall.

Still no ETA. I post snapshots every now and then from 2.1 on FreeBSD 8.1 here: http://files.pfsense.org/jimp/ipv6/ but there are none for 9 yet.
