Pfsense slow data transfer…

Getting an issue with transfer speeds between a couple of Pfsense boxes out of nowhere that I can't seem to figure out…
Having a Pfsense 2.0-RELEASE running on my main site and a 2.0.1-RELEASE running on my backup site. Both sites are connected through a ipsec tunnel. Every night we replicate data from the main site to the backup site.
Starting little under a week ago transfer times started to go up. First off they were notably slower, but still within tolerance but the last couple of days they have been unable to succed with the alloted time window (data transfer rate is down to 6-8 Mbit/s on a 100 Mbit/s line).
Testing internally on both locations tell that the LAN on both sides works as expected, and some additional testing shows that it is "only" when transferring files from the main site to the backup site it is slow. Transferring from backup site to main site works as expected, so my next guess was that there was a downstream problem on the backup site. However, downloading files on that connection from anywhere else than the main site runs at full speed.
Problem seems to be the same if I bypass the ipsec tunnel and transfer using FTP from main site to backup site instead.I am busting my head on this, as I can't seem to pinpoint where along the line things break. May be just my view on it, but I can't seem to find any pointers on where the problem could be.
Any suggestions would be appreciated :)

Ok, so have done some more testing and things seems to be getting weirder…
I am fairly sure that it is somehow related to the backup site now. As stated previously, a simple download from various websites are running at expected speeds (80+ Mbps). But I've tried setting up an FTP server at the backup site and have initiated connections to it from different internet connections/different ISP's (all of them running 100+ Mbps). None of them are able to upload data to my test FTP server faster than 8-9 Mbps. Connecting to it from the internal network to verify that it is capable of running faster gives 500-600 Mbps when uploading.
I'm no closer to finding the common denominator here, so hope someone has a good suggestions... -
Now I am totally confused on what the problem was…
Since this evening speed is somewhat back to normal, and I have done nothing that hasn't already been tried. But I guess I can assume that the problem was not related to any of the pfsense boxes.
So must be a glitch somewhere on the ISP side... -
