The system log will have progress messages as each package install starts and completes. That will help you see how far it got.
Clearly something died during the package install phase.
Diagnostics->Backup/Restore - Package Functions will let you clear the package lock. (Reboot will clear it also) Then you can use System->Packages to install packages that are missing.
It is unusual to get this trouble on a system with a hard disk.
What hardware and pfSense variant are you using? -
I had the exact issue when i upgraded from beta to 2.1 on both my routers. after several hours, I logged on to the local console )keyboard and monitor) and rebooted.
Everything has worked fine since. -
As phil said after a reboot the "packages being reinstalled" disappeared.
After it I had problems with squid, squidguard because they don't start automatically.
I reinstalled all the packages and the squidguard not was fixed.
For fix the squidguard I reinstalled the blacklist database and applied the config. Now seems all to be ok.

I had a similar problem upgrading from 2.03 to 2.1, , after 6 hours the package installation were supposedly still running. phil.davis suggestion helped me get rid of it. After that I reinstalled squid, and installed one missing upgrade, Openvpn client export.
