Is there any software control available for the leds on an SG-1100?

You can look at
/usr/local/sbin/pfSense-led.sh
to see how it handles the LEDs for that model -

Is there a way to turn off the LEDs? They are very, very bright

You can turn off the status LED (black diamond) by running the command:
echo 0 > /dev/led/ok
The power led (green circle) is not software controllable.

I'm using a simple cron to control the status LED, pity the power LED is uncontrolled.

These seems about as intuitive as The Three Shells. Anyone know what the blue square LED is for?

It's unused in the 1100.
I believe it's wired to the internal PCIe port to be used by wifi devices there. I have tested wifi cards there though and never seen it light so I imagine only specifically wired cards.Steve

Indeed as it's tied directly to the 12V power supply
