I am facing a strange problem. I am in a process of developing custom Freeradius + Captive portal. I successfully setup counter for total usage. The problem was, the default file in sites-enabled folder of Freeradius is restored to default after a reboot. I edit the configuration files using SSH. Also try to upload the edited files using SFTP. But the configuration files are keep changing after a reboot.

That is NOT how you configure FreeRADIUS (or any other package) on pfSense. Use the GUI, or uninstall the GUI altogether.

        pkg remove pfSense-pkg-freeradius2
        pkg install freeradius

I want to add counters to Freeradius. Which is not possible through WebUI. WebUI is easy to configure. Uninstall WebUI cause configuring Pfsense too hard.

It'd help to state what exactly you want to do that isn't supported. Other than that, you cannot do that, the GUI config will overwrite your manual configuration. So, if counters were not supported by the GUI, there'd be nothing to overwrite.
