When I try to download Pdf it gets corrupted directly from internet via proxy. I hope someone could advise what is wrong, and
      how to fix the problem.

I've never heard of such a problem with squid. Are you sure the source isn't corrupted?

I don't think so because after downloading the PDF,Adobe Reader is reporting that the PDF is corrupt
when trying to open it. And If I bypass Squid then there's no issue and the PDF opens fine.

Hmm. Have you tried clearing your cache?

Anything in squid's access log? Also, I think there is an option where you can specify file types to ignore caching. Try adding pdf to that and see if it makes any difference.
