This weekend I brought my Alix2d3 box offline & reflashed the CF card.  I've been able to write the image in linux using the "dd if=pfsense.img of=/dev/sda1" and "phywritedisk" works as well in Win7/Vista.  How do I go the other way.  I tried "dd if=/dev/sda1 of=pfsense.img" and it only imaged the 1st slice.  In 1.2.2, it imaged the entire CF card correctly..

      Any help is greatly appreciated!

Use /dev/sda in both of those cases not sda1.

sda1 is probably just the first slice/partition on the CF and not the entire device.
