Just been hit by this one. Closest I found is bug 560 http://redmine.pfsense.org/issues/560 which is marked as resolved.

This isn't marked as a 2.0 known issue.

      What I did:

      • First installed the 2010-08-03 AMD64 snapshot.

      • Upgraded today (2010-08-05 snapshot).

      • loader.conf file is empty.

      • Typed the content of the file as listed on the bug 560 page using the shell / vi.

      • Rebooted.

      • Content still there.

      Hope this helps!

      Regards,
      John

I thought that was fixed, but it may not be.

        Try using /boot/loader.conf.local instead.
