I'm just curious about the package-update-system and/or the whole thing about this updates:

Sometimes when updating pfsense, packages are updated/reinstalled, mostly not.
Thats ok, we are on beta.

But the strange thing which i don't understand is this (example squidguard):

After an update of pfSense the old package is not removed nor updated. But the settings are lost (shallalist updates are gone completely)
I have to update that settings to get back function.
Now my question: What happens there? I don't see any reason for this behaviour. Its likely strange.
lightsquid has similar problems: all settings are set to whatever, even when settings are shown right. Saving the settings results in a normal status.
Only squid seems to work right after updates.

I haven't seen that behavior at all, but then I don't use blacklists with squidguard.

It may be that the squidguard package is removed (and the blacklist files with it) and then when it's reinstalled, it doesn't redownload the blacklist files without manual intervention. That may take some extra coding on squidGuard to make happen, I'm not sure.
