I have two sites connected by a IP VPN. Installed pfsense 1.2.3 and 2.0 beta 3 is the same problem.

    Site A
    172.16.0.0/16

    pfsense firewall
    Internet gateway IP 10.1.1.1
    LAN IP 172.16.1.253

    pfsense setting for static route
    172.20.0.0/16 gateway 172.16.1.254
    firewall rule no setting

    Site A to Site B gateway 172.16.1.254

    Site B
    172.20.0.0/16
    Remote Desktop server 172.20.1.1

Site A, The computer's default gateway setting 172.29.1.253
    1. Ping 172.20.1.1 is normal
    2. Using remote desktop connection is broken. Than what they resume back online. This problem has been recurring.

You have asymmetric routing somewhere causing issues with stateful filtering. Where that is isn't clear from your description. Try the bypass firewall rules for local networks/static routes under System>Advanced.
