Traffic Shaping via program signature

I am trying to work with traffic shaping and it seems to work on but with some problems.
As we all know there a lot of programs that use various ports when connecting. (such as messenger, FTP passive/active that use other port additional to the 21 port, eMule, Skype and so on.)
Is there any way to be able to add to the traffic shaping component to be able to control also via software and not just via ports?
i do see that the UPNP do recognize the software signatures and show it on the connections (under UPNP tabs) so this feature already exist so is there any option to add this such of thing to be able to control the traffic also via program and not just port, it will make it more easy if we want to add the SKYPE to the VOIP QOS.
any thoughts or recommendations ?

UPNP does not recognize anything. it just reports what the UPNP client say's what he is called.
