I found that the serial port disappeared after installing a 2.2 snapshot on one of my systems.  System was happily running ntpd, with a serial port GPS clock, on 2.1.2 until the upgrade.

Following the helpful post by Robi here, https://forum.pfsense.org/index.php?topic=66601.msg388380#msg388380, I was able to re-enable the port again.  I'm not sure how many systems this could affect, but just a heads-up here in case somebody else runs into it.  The system affected is an Atom D2550 / NM10, http://www.newegg.com/Product/Product.aspx?Item=N82E16856205007

Looks like a BIOS issue with that board/chip. A BIOS update or tweaking the ACPI options in there may help.
