Just did a fresh install of 2.2.1 and when I restored my backup none of the packages re-installed as the normally do, but the options were in the menus still.

The menu entries are in the config and sit there even when the package did not re-install.
Something must have gone wrong with the attempt to re-install al packages after booting. There should be messages in the system log - e.g. the WAN or DNS or… did not come up and so the package server could not be reached to do the install.
Go to System->Packages and install each package.

As the Greek philosopher Isosceles used to say, "There are 3 sides to every triangle."
