Uninstall the package and re-install it.

i tried that and the directory contents are still missing, just squid.conf is restored, no ERRORS dir and others, and i got  this error when trying to use the gui:

Warning: dir(/usr/local/etc/squid/errors/): failed to open dir: No such file or directory in /etc/inc/pfsense-utils.inc on line 1609 Fatal error: Call to a member function on a non-object in /etc/inc/pfsense-utils.inc on line 1610

Don't simply try to re-install the xml pieces, re-install the entire package.  It's a separate button on the package install dialog.
