            "Diagnostics" –> "Halt System"

Alternatively you can go to the "Diagnostics" --> "Command Prompt" and shut down the same way you would shutdown your standard FreeBSD. ( # shutdown -h now )

Yeah. But with the command prompt way it should shut down completely.

                    Try
                    shutdown -p now

(at least this powers my virtual box pfsense off and doesnt halt it)

rebuild, would seem a hardware issue, as the machine is older, PIII 550

Sounds to me like your box doesn't support ACPI.
